Controlling schedule: Thermostat or domotica?

What is the communities view on who should be the 'master controller', the thermostat or the domotica controller?

My issue: My initial idea is that I wanted my vera schedules to be master and my thermostat (iSense) act as a Slave (so only to change the temp manually now and then). So I have my heating schedules in Vera. I have the thermostaat set a a fixed temp. This seems to work partly. The issue is, that the thermostat overwrites the schedule periodically (still not sure when).

In the thermostaat I have the choice to either have program A, Program B, Night temp, Day temp, Freez temp or vacation.

What is you recommendation to proceed? Making Vera the master has the issue mentioned above and making the iSense the master limits my flexibility the domotica control offers in which I have quite advanced away/home/vacation etc. programming.

I have the impression that most thermostats, including the iSense, will heat the house much more slowly (and presumably more energy efficiently) when it can follow its schedule. For this reason I normally let the thermostat take care of heating the house and the domotica only overrides the thermostat when I leave the house at unusual times or come home early.

Of course that may not be a practical method if you don't have a regular daily/weekly routine.
